Song Duplicates on CDJs when replacing file on Rekordbox

Been using Rekordbox for almost 5 years!

>I find a better quality version of a track I have
>I replace the file (Deleting the old one) and relocate it on recordbox under the new file (same file/folder location as the old deleted one)
>Re-analyze and re-Cue, and Sync
>USB on CDJ shows both files, the old and the new
>Go back to Rekordbox and there is only 1 copy of the track
>Have doubles on my USB when playing, Rekordbox only shows 1

The reason I was doing it this way is to keep the import date on the song, so I can easily track when I initially imported it. It looks like I have to remove the old version and import the new version since this is happening, yet I lose my import date which is what I'm trying to avoid. 

Any help on removing the current doubles I have, or to replace files while keeping import date would be helpful! I feel like this is happening bc the filename is the same.
