I've got this issue where my Rekordbox encoded usb is losing small amounts of space over time. 

For example: If my 64GB USB has 1.30GB of space left and I delete absolutely everything on it including all the pioneer hidden folders and all, then sync exactly the same playlists onto it - I end up having 1.40GB of space left. 

How can this be when exactly the same songs and playlists are being put back on?

There may well be temporary cache or hidden files which are being overwritten or deleted. Have you considered emptying your trash / recycling bin to ensure that no deleted files are still "left" on the drive?
