I'm sure this is an easy one... If I'm following a dj that is using a thumb drive in linked CDJ's how do I take over if I want to use a thumb drive as well?

 

Can I plug into the cdj that doesn't have a thumb drive and still see my tracks, as well as his?

exactly, plug into the 2nd cdm, you can access it from either deck
