I prefer my set up to be...
Ch.1 CDJ / Ch.2 Technics / DJM Mixer / Ch.3 Technics / Ch.4 CDJ.
This wasnt a problem when i had a DJM700 but I upgraded to a DJM850 and phono is not supported on channels 2 and 3. Find it confusing that my outside channels (1 and 4) are my decks and inside channels (2 and 3) are my CDJs, considering buying some phono pre-amps so i can run the decks through the line of 2 and 3. Would this effect sound quality in any way?

No - you just run the pre-amps to your line inputs and it will work just as if you were using internal pre-amps. No difference.
