Is it possible when adding two Pioneer CDJ decks (CDJ 1000 Mk2) to my line in input on the ddj that Serato will record all four decks? Or will it not work because the 1000's are not digital controller CDJs?

You've got a couple of issues here, which may add to the confusion of the original questions...

1) Will the CDJs work as controllers for Serato DJ through a DDJ-SX? No. The SX is not designed to accept timecode.

2) The CDJ1000MK2 does not transmit MIDI, therefore can not control Serato directly. As stated in 1) above, the SX can't accept timecode meaning the only thing you can do with your MK2s is to play audio through the SX line inputs.

3) Does the Serato DJ software allow you to record the line inputs into the master output mix? No. The channel in the software becomes a "Thru" meaning the audio doesn't even pass from the hardware to the software - it simply goes from the channel input to the master output of the hardware.
