I have 2 pioneer cdj 1000's mk 1 & a djm 250 mixer. I'm wondering how I will be able to record with this set up..

Is it possible to record using a line out recorder plugged into the back of my mixer?

If not then I am considering using timecoded cd's with traktor scratch but i am unsure what soundcard to buy?  

Any suggestions would be appreciated.

Yes, you can use the Master Outs to record. We have a recording guide here on the forums in the FAQ section with some details on how to record into your computer.
