For Hot Cues, just use the Hot Cue pad mode and click the pad you want to store at the location you want it to be recorded (loop or hot cue). For memory points or memory loops, set a main cue point first, then click the MEMORY button.

When you have an active loop, you can change the pad mode - the Beat Loop pad mode is simply to allow you to quickly change the loop length, once it's set you can toggle pad modes then store that hot loop or memory loop.
