rekordbox 4.0.7 was released today with an improved crossfader curve within export mode. Please update rekordbox and see if this addresses your concern.
It's a known issue. The best thing to do now is to switch to performance mode and then switch back I believe. Or nudge the cross fader slightly and recenter before going back in export mode.

The answer to "Why?" has been answered by @Tu Tran below; it's a glitch and has been somewhat addressed but some users still have a problem with it, so it will be fixed in a future release.
